✏Generation of Knockout Cell Lines to Investigate the Roles of Cklf and Cry2 in the Regulation of Circadian Clock Book Summary : Many physiological parameters such as body temperature, circulating hormone levels, blood pressure and metabolic activity are rhythmic, and their rhythmicity is governed by the circadian clock. This is a self-sustained 2̃4-hour cycle, which at the molecular level is determined by negative transcriptional and translational feedback loops controlled by the products of core clock genes. There are at least 10 core clock genes namely Bmal1, Bmal2, Clock, Npas2, Per1, Per2, Per3, Cry1, Cry2, Nr1d1 and Nr1d2. In addition to these core clock genes, clock modifier genes exist that modulate the molecular clock by integrating synchronous and asynchronous clues from signal transduction pathways. Nearly 1000 clock modifier genes have been identified and among these is the chemotactic cytokine-like protein CKLF. shRNA mediated down-regulation of Cklf conducted in U2OS cell lines exhibited short period length, whereas its knockdown in MMH-D3 reporter cells resulted in decreased amplitude of oscillation, suggesting a role for Cklf in regulating the oscillatory function of the clock. Since Cklf is an immune mediator, this result suggests a functional interaction between the immune system and the clock. To further investigate the interaction between Cklf and the core clock genes and to determine how the circadian clock is integrated with and regulated by immune mediators, we carried out knockout studies using the latest Crispr/Cas9 gene editing tool. Crispr/Cas9 is an efficient genome editing tool that allows for genetic perturbation of individual genes with enhanced specificity and efficacy of gene knockout compared to RNAi approaches. Using Crispr/Cas9 method my work focused on knocking out Cklf and one of the core clock genes Cry2 in MMH-D3 reporter cell lines. We focused on Cry2 because it is one of the key proteins that controls the period of the clock. We successfully knocked out Cry2 and showed that the knockout cells exhibited long-period phenotype, confirming that Cry2 is core clock gene thatfunctions to maintain the period of the clock to about 24 hours. In contrast, repeated efforts to knock out Cklf using the Crispr/Cas9 approach was unsuccessful. Future work aims to obtain Cklf knockout cell lines by improving the genome editing efficiency such as higher transfection efficiency, expanding flow cytometry-based single cell sorting and cloning, and designing new PCR genotyping strategies. .

Then the multiple strategies of site-specific recombinases application in plant genetic engineering with outlining of prospective directions of growth for this molecular tool are detailed. Currently, the CRISPR/Cas system is a powerful method for editing the genome of various organisms. ✏Mitochondrial Dynamics in Crithidia Fasciculata and Trypanosoma Brucei Book Summary : Trypanosoma brucei and Crithidia fasciculata are eukaryotic parasites that serve as model organisms for a variety of biological processes. Since these organisms diverged early in eukaryotic history, they offer insights into important pathways that have been conserved throughout the eukaryotic lineage. For T. brucei, there are well-developed techniques for studying the function of genes, such as RNA interference (RNAi). C. fasciculata have traditionally been a useful model for biochemistry; however, there are not yet well-established genetic techniques to investigate the role of different genes. We are particularly interested in the mitochondrion of these parasites, since it has many unusual features. To study pathways for mitochondrial dynamics in kinetoplastids, we have created and validated mitochondrial-GFP (mitoGFP)-expressing T. brucei and C. fasciculata cell lines. In this background, we have performed RNAi in T. brucei to confirm some of the published phenotypes of dynamin-like protein (DLP). We have also created a CRISPR/Cas9 C. fasciculata cell line, which can be used to knockdown many different proteins, including DLP. After confirming the expression of the CRISPR/Cas9 plasmid, we plan to knockdown pf16, a central axoneme protein of the flagellum. This proof-of-principle experiment will show that we can use this system to rapidly study gene function in C. fasciculata. We also plan to fuse a destabilizing domain construct to DLP in C. fasciculata, in order to study the role of what is likely an essential protein.

✏Investigation of Volvox Carteri Cell Differentiation and Its Evolution Through Functional Analysis of RegA and RegA Homologues Book Summary : Multicellularity and cell differentiation have evolved multiple times in the history of life on this planet, but they evolved so long ago in most lineages that it has been difficult to learn the genetic mechanisms behind their evolution. The family of volvocine green algae comprise an excellent system to study this process, because it contains unicellular, colonial, and multicellular lineages with a relatively recent transition to multicellularity. V. carteri possess two different cell types, reproductive gonidia and motile somatic cells. The somatic regenerator A (regA) gene is essential for maintaining differentiation of the somatic cells, by repressing cell growth and reproduction. regA encodes a nuclear protein with a ~110-amino acid region known as the Volvocine Algal regA like (VARL) domain, which is present in several regA-like sequence (rls) genes in V. carteri and in other volvocine genomes. rlsA-D are the closest regA paralogs, but their functions are unknown. To help pursue my goal of understanding the evolution of cell differentiation in V. carteri, I developed new selectable markers for transformation and a new CRISPR/Cas9 genome editing system for V. carteri. To test the functional equivalency of VARL domains, I used chimeric regA genes encoding VARL domains derived from RegA paralogs-RlsA-D, or RegA homologs from Pandorina morum, Eudorina elegans (colonial) or Pleodorina japonica (cell differentiation). Only the chimeric protein with P. japonica RegA VARL domain rescued the cell differentiation phenotype of a regA mutant, suggesting a unique RegA VARL domain function in cell differentiation. To test the function of the close regA paralogs, I used RNAi (hairpin RNA) and genomic clones to manipulate expression of rlsA-D. rlsA-C RNAi transgene recipients did not express vegetative phenotypes. rlsD knockdown and overexpression have negative effects on growth during asexual life cycle. Interestingly, light deprivation increased levels of rlsD expression. This work reveals that the RegA VARL domain has a unique and specialized functions for somatic cell differentiation, and that rlsD might have a stress adaptation function, suggesting that cell differentiation might have evolved when a regulator of cell growth in response to stress was co-opted and modified to repress growth in somatic cells.

✏Hydroxycinnamoyl Transferases in Populus and Their Roles in Vascular Development Book Summary : Hydroxycinnamoyl conjugates (HCC)s are an extremely diverse class of natural products that serve a wide variety of key functions in plant physiology, for example during wood formation, and in defence. They have diverse biological properties and act as antioxidants, antimicrobials, and antivirals. The biochemical basis of HCC diversity, however, has not yet been fully elucidated. Plants in the Populus genus are known to produce a particularly diverse range of HCCs and they constitute up to 5% of the leaf dry mass in some Populus species. HCCs can be formed by hydroxycinnamoyl transferases (HCTs) and distinct HCT isoforms in Populus may have distinct biological functions related to the synthesis of specific classes of HCCs. These can be identified on the basis of their evolutionary history and I show that many of the biochemically characterised HCTs belong to the BAHD superfamily of acyltransferases. My phylogenetic reconstruction of the BAHD superfamily has also defined a subclass containing most of the already-characterised HCTs, including nine potential HCT candidates in Populus. Caffeoyl-shikimate is a central precursor in the formation of lignin, a biopolymer (along with cellulose) that imparts mechanical stability to wood. Based on the transcript abundance of two candidate genes PtHCTA1 (Potri.001G042900)) and PtHCTA2 (Potri.003G183900) were hypothesised to be responsible for caffeoyl-shikimate formation in secondary xylem (i.e., wood). As part of this project, RNAi whole-plant knock-downs were generated for the xylem-associated PtHCTA1/2. The PtHCTA1/2 RNAi knock-downs have stunted growth, reminiscent of other mutants with impaired lignin biosynthesis. Based on thioacidolysis GC-MS, I found that the mutants produced a lignin with enriched hydroxyphenyl (H) subunits, which were derived from precursors upstream of the HCT-catalysed reaction and normally do not occur in Populus lignin. Interestingly, in one of the RNAi lines, the lignin phenotype was uncoupled from the developmental dwarfing phenotype. This is of high interest from a bioethanol perspective, since wood rich in H-lignin is more easily fermented than wood that is rich in guaiacyl (G) and syringyl (S) lignin. Another candidate gene (Potri.018G109900, HCT-E2) was linked to the formation of caffeoyl-spermidine in male catkins (which function in pollen coat formation), and one candidate gene (Potri.018G104700, HCT-C2) was associated with the formation of bioactive, soluble HCCs in leaves and roots. Since RNAi-mediated down-regulation proved ineffective, CRISPR-based gene knock-out methodology was developed and utilised for the Populus hairy root system. Targeted knock-out mutants for the leaf-associated HCT-C2 were generated. HCC identity was determined by metabolite purification and subsequent MS/MS/MS from leaf extracts, and the metabolite concentrations were determined by LC-MS. A decrease in chlorogenic acid concentration was apparent in CRISPR hairy-root knockouts of HCT-C2 indicating that HCTC2 is involved in HCC biosynthesis and can directly produce chlorogenic acid. Candidates for the HCTs involved in lignin biosynthesis, soluble ester biosynthesis, and pollen coat formation were identified and plant genetics confirmed the role of the lignin and soluble ester HCT candidates.
